The cube demonstrated on Corwin II that it can plot a jump directly into atmosphere, bypassing an orbital satellite net entirely, and it had already logged such a jump on Thides III before the crew ever took the ship. An atmospheric coordinate is how this device arrives somewhere it does not want to be seen arriving.
